Was Hickman's S.H.I.E.L.D. stopped because the end ties with his Avengers run? As in you and him decided to expand the concept and use it as base for the end of Multiverse and the final issues would have spoiled some important plot point?

Nope. It stopped because Jonathan and Dustin got busy with other things. But work is progressing on completing it now.
