By that logic, we should only publish one comic, called either AVENGERS or MARVEL UNIVERSE, and every story should be in it, because every story would need to account for every character. That way lies madness.
When Galactus first came to Earth in New York City, the Fantastic Four battled him. And it worked fine–despite the fact that the Avengers and Spider-man and the X-Men and Daredevil weren’t so much as mentioned. It wasn’t their story. You can place too much importance on the universe (also read: continuity) as opposed to the story. And especially in the case of that DAREDEVIL story, which concerns a secret conspiracy. One of the most apparent characteristics of a secret conspiracy is that it’s a secret.
