As the years go by and the conflict grows further and further away from the present can you see a time in the future when characters such as Captain America and Namor will have never have fought in World War 2 but rather a more recent war?

No, I don’t think so. Captain America is tied so specifically to that era and that conflict that I don’t think it would work to try to move his origin up later. And given that he spends decades in suspended animation, there’s really no need to.
