Let me take a step back; maybe this will help you to understand the process.
We only began offering the free Digital copy a little over a year ago. Before that, however, we had titles that were priced at $3.99 and titles that were priced at $2.99 depending upon what we needed in order to produce those books and maintain our overhead.
When Digital copies became a thing, we added them to our $3.99 books as a bit of added value, to help take the sting out of the greater price a little bit. But they were $3.99 before the Digital codes were added, and they’d remain $3.99 if we removed them.
I’d imagine that at some point we will start adding Digital codes to everything, including the $2.99 books. But at the moment, this is where we are.
