Yes, the Sue, Val and Franklin who were with God Doom were from some other universe. But the Sue, Val and Franklin who were with Reed at the end were the Marvel Universe versions–the first thing Reed and the Molecule Man did was to save the family on that piece of the arc, and from there to recreate the Marvel Universe.
